Alan didn’t realize I had replied to him because the site just puts my comment on the end. We need proper nesting of comments to facilitate conversations

Hmm. Like reddit-style threading? This forum style only uses linear threads unfortunately. “This is a feature, not a bug.” But you can accomplish something similar with replies.
You can highlight parts of someone else’s post and click the quote button to quote them directly.
This creates a quote like this:
And then on their post you can see all replies like so:
